"1. The Practice Stroke -- Over the ball" on 3-F-5 in TGM I interpreted this as basically making a whiff with the clubhead passing over the ball. Can this be so? I would be afraid of moving a ball at rest.

You are correct. If this bothers you, just move away from the ball. No harm, no foul.
That surprises me. What is the thinking behind that? Visualization? I probably would be OK with shorter irons, but I suppose you have to be consistent and do it with everything, including the driver with the ball teed?
